I was wondering if getting a pilot slot was looked down upon for selection to phase II? I am not sure if it would be seen as someone not dedicated to the mission... Also, is the STO carreer field still highly overstaffed, as it seems like everyone here wants to become a PJ or CRO?

A pilot slot will not hinder you at all. The only thing you have to do if selected is reject your UPT slot. It's actually easier than getting out of other career fields.

I know this thread is old but I wanted to add something that wasn't said above because it took some looking when I applied. This should be in the package info, but if you already have a pilot slot you have to get a conditional release from your AFSC from your functional manager. The package stuff will have a very detailed section on that. This means that if you make it through Phase II, they will release you from any pilot obligations, but if you fail you will just continue to pilot as if nothing happened.
